高通量单分子定位显微成像技术进展(特邀)内封面文章特邀综述
1 引言
荧光显微镜因分子特异性等优点广泛用于生命科学研究,但由于衍射极限[1]的存在,传统的荧光显微镜的横向分辨率限制在250 nm左右,轴向分辨率限制在500 nm左右[2]。对于细胞器及其内部结构的研究,通常需要采用电子显微镜等分辨率更高的成像设备进行观察。然而,电子显微镜由于受制样复杂、缺乏分子特异性和无法进行多色成像等限制,无法用于活细胞成像,不能观测细胞器之间的相互作用。大量科学家为此提出不同绕过衍射极限以获取更高分辨率的光学成像方法,超分辨显微成像技术因此诞生[3-5]。超分辨显微技术保留了光学显微镜的优势,具有样品无损、成像灵活和分子特异性等优点[6]。目前,主要的3种超分辨显微成像技术是基于频域调制的结构光照明显微成像技术(SIM)[7-8]、对系统点扩散函数(PSF)进行改造的受激发射损耗显微成像技术(STED)[9]和基于荧光分子稀疏发光特性的单分子定位成像技术(SMLM)[10]。其中,单分子定位成像技术主要以随机光学重建显微技术(STORM)[11]和光激活定位显微成像技术(PALM)[12-13]为代表,其横向分辨率可达20~30 nm,轴向分辨率可达60 nm,是3种超分辨技术中分辨率最高的。单分子定位显微成像技术作为生命科学领域强有力的研究工具,在观测细胞骨架[14-15]、膜蛋白分布[16-17]和经典细胞器及其相互作用[18-19]等方面得到了广泛的运用。
自2006年问世以来,单分子定位技术迅速而广泛地应用于生物医学领域,帮助科学工作者们更好地观察与了解亚细胞尺度下的生命活动[20-21]。单分子定位技术通过让视场范围内的荧光分子在时序上随机稀疏地激活发光,利用定位算法拟合单分子点的空间位置,在多次循环采集的过程中逐渐完成对所有单分子点的定位。因为“随机”、“稀疏”的特性,该技术使得在同一时刻基本不会有空间距离上很近的单分子点同时发光,因而实现了超分辨成像。由于对光学显微镜分辨率的开创性突破,这项工作获得了2014年诺贝尔化学奖。虽然单分子定位技术将分辨率极限约250 nm提升了近10倍,但是传统的单分子定位技术需要采集至少数万帧原始数据[22]进行重建获取超分辨图像,以过长的图像采集时间、海量的数据存储和分析为代价换取重建图像的超高分辨率。
高通量成像技术在观察细胞形态、筛选和分析大量细胞表型等方面具有显著的优势[23]。高通量成像意味着在单次采集中以更大的视场或者更快的成像速度来获得更多成像数据。随着单分子定位技术在理解复杂生命科学问题中的应用越来越多,对单分子成像技术的视场大小和吞吐量提出了越来越高的要求。高通量超分辨成像可以在观察亚细胞结构的同时探究不同细胞种群之间的差异,对跨尺度成像意义非凡。基于硬件扫描的拼接成像技术、基于大面阵科研级互补金属氧化物半导体(sCMOS)的高通量成像技术、大景深单分子定位技术等是目前主流的高通量成像技术。在传统宽场成像技术中,由于高斯光束照明的不均匀性与激光功率问题,单分子定位技术的照明视场局限在约40 μm×40 μm范围内[24]。同时,早期探测端电子倍增电荷耦合器件(EMCCD)传感器的较小靶面面积也使得其很难兼顾系统放大倍率与视场大小,在相同的采样率、放大倍率条件下,较小的靶面只能实现较小视场范围的成像。除此之外,场相关像差也限制着成像视场的大小。在几种高通量成像方案中:硬件扫描技术将样品划分了多个子区域,依次对每个子区域成像后进行拼接,得到一幅完整图像;而基于大面阵sCMOS的高通量成像技术则打破了视场与分辨率的限制关系,由于高达4096×4096,甚至6144×6144大面阵sCMOS相机的出现,可以提供的视场大小和采集速率均优于EMCCD,使大视场高通量单分子成像技术成为可能。
本文将从自动化硬件扫描、基于大面阵sCMOS的大视场高通量成像技术、大景深单分子定位技术和高通量数据处理4个方面介绍大视场高通量单分子定位技术的研究现状,最后对大视场高通量单分子定位成像技术进行总结和展望。
2 基于硬件扫描的拼接成像
为了对生物问题进行研究,最初采用了移动样品位移台,对样品的多个子区域进行成像,通过引入自动锁焦机制,保持系统的稳定性,将每个子区域的图像拼接起来,实现了高通量成像。2014年,Holden等[25]在改进硬件和软件的基础上构建了可在数小时内完成数百个细胞的三维PALM的高通量PALM。为获取高通量图像,该工作将10/90分束镜应用于定制PALM显微镜,10%的光用于外部相衬显微镜对样品内的细菌进行预识别,如

2017年,Beghin等[26]提出了一种全自动化显微镜平台,该平台集成了硬件控制、数据分析、元数据提取和数据挖掘等模块。该平台用低倍显微物镜对样品进行筛选后,再使用高倍显微物镜进行超分辨成像,并利用自动锁焦模块减少长时间成像过程中产生的漂移。在无人工操作的情况下,用96孔样品孔板对微管采集获得的数据进行在线分析后,用single molecule profiler(SMP)软件提取元数据和创建数据库,并用cell profiler analyst(CPA)软件[27]进行数据挖掘并解释。整个高通量单分子成像过程包括三维定位和图像重建耗时8 h,平均每一个孔耗时5 min。
2018年,Mund等[28]设计出一种高通量超分辨显微镜,研究内吞过程中内吞蛋白的组织结构。在样品上划分100~500个区域,每个区域间隔200 μm,以避免散射激光在相邻区域的交叉激发。对于每一个感兴趣的子区域,预定义一组激光强度、透镜和滤光片位置实现自动采集。对于同一位置,若已经获取所有不同类型的数据,系统将移动到下一子区域进行成像。在不同子区域之间,平台移动后有15 s的机械平衡时间。重复上述步骤,直到遍历所有子区域完成成像,在成像过程中额外引入近红外激光并采用象限光电二极管接收玻片上的反射光并分析反射光光斑,进而控制压电物镜位移台实现z方向的锁焦,保证系统的稳定性。
单分子定位技术需要长时间成像,由于温度等因素引起的机械振动,导致图像漂移进而影响图像获取质量,常用自动聚焦技术让样品保持聚焦的状态。传统的自动聚焦技术可以分为两类:通过计算图像强度等指标判断离焦量;添加额外光学系统测量样品的离焦量。近期,深度学习也应用于自动聚焦技术中。2019年,Pinkard等[29]根据相机所记录的散斑信号,利用已经训练好的卷积神经网络(CNN)量化离焦量。2022年,Lightley等[30]在单分子定位显微镜中,引入额外的激光并采用相机接收玻片上的反射光,如

虽然硬件扫描可以实现大视场高通量成像,但是基于硬件扫描的拼接成像还存在以下问题:虽然常见的拼接工具MIST[31]生成的缝合图像平均质心距离误差小于视场(FOV)的2%,但最终的成像效果往往受位移台的精度、拼接算法等因素影响,为避免配准失误造成的伪影影响成像质量,对位移台和图像配准的精度提出了严苛的要求;相邻子区域被激光多次照射,增加了激光对生物样本的光毒性,且在成像过程中荧光被漂白;在进行图像拼接时,相邻图像之间会出现不连续的情况;需要定制的硬件设施,需要额外的锁焦系统,最大程度保证系统稳定性,操作复杂且成本较高;基于硬件扫描的拼接成像时间较久。
3 基于大面阵相机的非拼接式成像
在传统的单分子定位显微系统中,由于传感器面积和传感单元数量的限制,系统的分辨能力和视场之间存在相互制约的关系。在成像过程中,样品面的荧光会到达传感器面上,在对应的离散分布的像素点内进行采样。离散采样的采样率(即像素大小)在一定程度上决定着系统的分辨能力。根据奈奎斯特-香农采样定律,为了能够分辨出图像中的最小细节,样品面的采样间隔最好小于细节尺寸的约1/2.8。然而,较小的采样间隔会导致较低的信噪比,因此采样间隔一般设置在系统阿贝衍射极限的约1/2.3,即大约100 nm[32]。此时,由于传感器传感单元数量的限制(传统EMCCD传感器通常具有512×512个传感单元),成像视场限制在约50 μm×50 μm范围内[32-33]。
近年来,随着CMOS的不断成熟,sCMOS传感器因具有极高的读取速度、较大的动态范围和较多的传感单元数量等优势逐渐取代了EMCCD传感器,应用于超分辨成像领域[34-35]。其中,大面阵sCMOS传感器由于具有更多的像素单元,使兼顾系统的分辨能力和视场大小成为可能。例如,国产鑫图相机Dhyana 6060BSI拥有86 mm的靶面直径和6144×6144个传感单元,在保持采样间隔为100 nm的情况下,理论上可以将视场扩大为约600 μm×600 μm。然而,基于大面阵sCMOS传感器的高通量成像技术也存在一些挑战[36],例如如何实现对较大视场的均匀照明、如何校正大视场边缘处的像差[37-38]等。
利用激光照明荧光分子使其闪烁荧光是单分子定位显微系统中至关重要的一步。定位精度很大程度上取决于荧光光子数,因此需要对整个视场进行均匀且足够强度的激光照明。而这对STORM来说尤为重要。STORM不同于传统STORM,其原理是使荧光分子全部发光,并将部分转换为暗态以达到稀疏荧光的效果。因此,在STORM中,激光还需要使荧光分子能够转换为暗态[24],这需要使用均匀照明以确保全视场荧光闪烁事件的一致性。传统的利用EMCCD传感器进行成像的显微系统通常使用基于单模光纤产生的高斯激光束进行照明。在这种情况下,样品面接收到的激光强度呈二维高斯分布。对于较小的视场,高斯形状的激光光斑在距离光斑中心较小的范围内可以视为均匀照明。然而,在基于sCMOS的高通量大视场成像中,这样的高斯光束无法提供均匀且足够强度的照明。因此,需要采用其他方法来实现均匀照明,以确保成像视场内均匀的分辨率。
光束整形是改善照明均匀性问题的最直接方法[39-42]。Douglass等[39]提出了一种利用光束整形技术实现大视场均匀落射式照明的方法。他们的照明系统利用了一组微透镜阵列,通过调整微透镜的形状和排列方式,使样品面上的每一个点都可以接收到源平面中的每一个点的相同立体角范围内的光。这种设计可以将入射的高斯光束经系统到达样品面时整形为均匀的平顶光束。相比传统的照明方式,这种方法将照明面积扩大了约4倍,实现了更大视场的均匀照明。由于微透镜阵列可以在一定程度上适应机械振动,因此系统受机械振动的影响较小,可以获得更稳定的成像结果。此外,该系统的成本相对较低,具有一定的经济优势。然而,这种照明系统在场适应性方面存在一定的限制。由于微透镜阵列的固定形状和排列方式,系统对不同样品的不同照明需求的适应性有限。如果需要适应不同样本对光功率与视场的不同需求,可能需要重新设计和制造微透镜阵列以满足新的照明要求。除了上述方法,还有基于pi-shaper、top-shape等平顶光整形元件的光束整形方法,Ibrahim等[43]在照明系统中集成了pi-shaper与top-shape,并讨论了不同元件的不同应用场景。
另外一种实现大视场均匀照明的方法是采用多模光纤[44-46]。如

利用波导技术进行全样品TIRF照明也是一种新兴的大视场照明方式[47-50]。如

另外,还有基于扫描振镜的大视场照明方案。Mau等[24]利用振镜对光斑较小的高斯光束在200 μm×200 μm的视场范围内进行二维扫描。这使得在一个扫描周期内,扫描区域内的每一个点都受到近乎相同时间的照明,进而实现对整个扫描区域约200 μm×200 μm的均匀照明,在约150 μm×150 μm范围内保证了高于90%的相对照明强度。而这种方案的缺点在于需要保证扫描与曝光的高度同步性,即振镜的转动必须与曝光的时间控制相匹配,以确保每个点都能够获得均匀的照明。这要求系统具有高度的同步性和精确控制,增加了系统的复杂度。
以上所述都是物镜式的照明方式。在传统的物镜式的照明方案中,如果想实现TIRF照明,即让照明光在样品表面发生全反射,需要采用较高放大倍率的物镜,而这些物镜限制了成像视场的大小。如

4 大景深单分子定位技术
虽然单分子定位技术具有三维定位的能力,但是将其应用在三维成像中仍需克服一定问题,这是因为传统的高斯点扩散函数在焦平面前后呈对称的光场分布,因此无法仅通过点扩散函数的形状判断单分子点位于焦平面的哪一侧。除此之外,高斯点扩散函数的较小景深与较小轴向光场变化幅度意味着,在一次成像中只能拍摄到焦面附近的单分子点。为了克服这一问题,研究者们提出了包括点扩散函数工程、远聚焦、物镜扫描的多种技术路线。
4.1 点扩散函数工程
点扩散函数工程是一种通过在成像光路中加入相位板[54]、空间光调制器[55]、可变形镜[56]等光学元器件,引入像差来调制系统的点扩散函数,使其适用于高通量三维成像的技术。

散光点扩散函数以便捷性成为目前应用最为广泛的点扩散函数之一。2008年,庄小威课题组[57]首次将散光像差引入提出的STORM系统中,使得系统点扩散函数的长与宽之比随着轴向位置的改变而改变,并实现了对焦平面附近±600 nm范围内的单分子点的三维定位,使单分子定位技术实现了从二维定位到三维定位的突破,并且该系统轴向分辨率达到了约50 nm。散光点扩散函数仅需在光路中插入柱面镜即可实现调制,因便捷性而广泛应用于各种三维单分子定位成像技术中。
另外一种大景深点扩散函数为双螺旋点扩散函数[58-59]。2009年,Moerner课题组[59]利用相位板实现了一种双螺旋点扩散函数。在成像光路中引入了一种特殊相位,使得系统点扩散函数呈现为两个分支,且两分支之间连线的角度会随着焦深变化而改变,因其形状类似于DNA双螺旋结构,因此被命名为双螺旋点扩散函数。相比于散光点扩散函数,双螺旋点扩散函数有着更大的景深,可以探测到约±900 nm范围内的单分子点。除此之外,该函数的定位精度对轴向位置的敏感度相较于传统方法也更低。基于这一方法,该工作实现了10~20 nm的轴向分辨率与约2 μm景深的三维单分子定位成像。
为了进一步在提高单分子定位景深的同时保证较高的分辨率,2014年,庄小威课题组[60]利用艾里光束在长距离内衍射较小的特点,设计了基于艾里光束的自弯曲点扩散函数。该方法利用艾里光束在不同焦深处的不同横向位置来对荧光分子进行轴向定位,实现了3
Tetrapod点扩散函数作为目前拥有最大景深的点扩散函数,也广泛应用于单分子定位成像中[61-64]。Moerner课题组基于相位板的点扩散函数调制方法,调制出了一系列类似于“四足虫”的点扩散函数,因此将其命名为Tetrapod点扩散函数。2014年,该课题组首次模拟实现了拥有3

4.2 远聚焦技术
除了点扩散函数工程,还有一种基于远聚焦技术提升系统景深的方法[65-66],该技术已广泛集成应用在各种生物成像技术中[67-68]。在远聚焦成像系统中,系统中的前两个物镜将焦平面附近的空间光场“投影”在第三个物镜的焦点处,通过移动第三个物镜改变其焦平面位置,从而可以实现对较大景深范围内的任一平面成像。其他改变焦平面的方法还包括利用DM[69]、电动可调焦透镜(ETL)[70]等的方式。如

5 高通量数据分析
sCMOS数据采集通量高于传统的EMCCD,高像素带来的海量数据大大增加了数据处理压力[34,72]。为了减少单分子定位技术的整体成像时间,目前常用高性能GPU加速[73-74]、计算集群[75]等方法。
2013年,Hu等[76]注意到贝叶斯(Bayesian)定位显微成像技术放宽了单分子定位显微镜信噪比的要求,但是3B单分子定位超分辨显微成像技术[77]占用了大量的计算资源,因此利用Amazon EC2(Amazon Elastic Compute Cloud)可访问性和易用性的优势进行3B分析。利用Amazon EC2对尺寸为150像素×100像素×1500帧的U2OS细胞中PAmCherry标记的微管蛋白的图像仅需210 min即可重建,而在普通台式计算机上,这一过程要耗时几天。
为提高SMLM处理数据集的速度,2019年Li等[78]基于计算机科学中的分治算法,提出了利用快速最大似然估计对高密度分子进行定位的方法(QC-STORM)。从原始数据中提取多个ROI,利用一系列基于极大似然估计(MLE)的算法对荧光分子进行快速定位,在可比较的空间分辨率的情况下,QC-STORM的速度相较于ThunderSTORM[79]提高了2~3个数量级,并能对1024

由于单次采集的超分辨图像视场往往都小于样品的大小,将单次采集得到的超分辨图像拼接起来是获取大视场图像的方法之一。2021年,Du等[81]注意到由于传统的拼接方法是基于灰度图进行拼接的,需要提供图像序列信息。但是在超分辨图像重建中,包含荧光分子位置信息的定位表包含了重建所需要的全部信息且其文件大小通常小于相应的超分辨图像文件大小,无须占用太多的存储资源,可以利用这一特性用定位表代替灰度图进行拼接,得到一幅巨大的图像。这种方法被命名为NanoStitcher,如

由于传统的单分子定位显微镜以sCMOS的全帧率持续成像会产生大量的数据存储和分析,因此难以提高其日均成像通量,Barentine等[22]在2023年提出了一种采集和分析一体化的高通量纳米显微镜,该显微镜配有自动锁焦等机制,可实现三维多色成像,如

2023年本课题组[83]提出了一种基于深度学习的单分子定位系统中的大视场像差校正方案,即FD-DeepLoc,发现了深度学习在改善单分子定位技术成像质量方面的潜力。FD-DeepLoc 的训练过程如

6 总结
随着单分子成像技术的不断成熟,高通量的单分子成像逐渐受到研究者的重视与青睐。较高的通量意味着研究者可以在单次成像或者更短的时间内获取更多的生物样本信息,使得研究效率得到极大提高,甚至使得同时研究亚细胞生命活动与不同细胞种群之间的差异成为可能。介绍了几种实现高通量单分子成像的思路与对应的案例,包括依靠样品扫描的扫描式高通量成像、依靠大面阵sCMOS扩大成像范围的非扫描式高通量成像、依靠点扩散函数工程和远聚焦技术的大景深成像及高通量数据分析。
值得注意的是,在工程应用上,上述方法并不是彼此独立的,往往会将以上几种方法结合使用,以达到更好的成像效果。例如在采用基于大面阵sCMOS的高通量成像技术中,可以同时在成像光路中调制系统的点扩散函数以获得更大的景深,并辅以高通量数据分析技术加快信息处理速度。
在现有阶段,为了进一步实现更大通量的单分子定位成像,可以从以下几个角度出发:在激发照明方面,将高功率激光与激发光扫描技术相结合,以实现更大区域的照明,采用快速闪烁染料提高成像速度;在成像光路方面,调制系统点扩散函数以获得适合大视场低采样率的点扩散函数,以提高定位精度;在数据处理方面,利用深度学习进一步矫正更大视场范围的场相关像差等;在系统设计方面,利用高密度成像并配合基于深度学习的数据分析来减少成像所需总帧数,以提高成像速度及通量。总的来说,探究单分子定位技术的高通量可能性是极具研究价值与工程价值的一个研究方向,涉及关于成像系统从激发照明、成像光路、数据分析等方面的多角度、全方位优化,展现出具大的研究潜能与应用价值。
